scholarz.net was designed just for that purpose. Manage your literature, make notes on anything in these sources you want to remember and assign every note to as many different project as you wish. You can link any object to any other object and build your personal "knowledge universe".

Congratulations on picking OneNote, I have been using it for the last two years with some success. I store all my OneNote notebooks on a thumb drive. When I plug my thumb drive in to my tablet computer OneNote syncs the version on the tablet with the thumb drive. When I put the thumb drive in my computer at home or at work it sync the notebooks up. I have a copy of my notebooks in four different locations and I work out of all three computers almost daily so my backups are never more than 24 hours old.

I know you've already made your decision to go with OneNote (and I commend you on skipping Evernote - I use it all the time, but EN3 is not a serious organization tool; it's good for collecting, but not organizing. EN2.2 was better at organizing, but is not available anymore.) Anyway, one wiki software that I have used in the past is WikidPad. It's easy to use, and is only on your own machine, so you're not dependent on anyone else. It's great for linking notes together, hence the "wiki"...
